The site originally housed a medieval stronghold called Møgeltønderhus, which served as a defensive fortification for the Roman Catholic bishops of Ribe against Frisian incursions. Following the Reformation, the Danish crown confiscated the property and gifted it to Count Hans von Schack in recognition of his military service during the Northern Wars. In 1661, Count Schack demolished the dilapidated original structure and commissioned the construction of the current estate, designing it in an impressive Baroque architectural style that has defined the landmark for centuries.

The castle remained in the possession of the von Schack family for eleven generations before reverting to the Danish Royal Family in 1978. Its modern historical significance is closely tied to Prince Joachim of Denmark, the second son of Queen Margrethe II, who received the property and its extensive grounds in 1993. To celebrate his wedding to Princess Alexandra in 1995, a national fundraising campaign known as the Nation's Gift collected millions of Danish kroner, which were dedicated entirely to a comprehensive restoration program. This effort ensured the preservation of the building's structural integrity and aesthetic grandeur, transforming it into a suitable private residence for the royal prince while maintaining its cultural heritage.

Today, Schackenborg Castle stands as a well-preserved example of Danish Baroque architecture and a symbol of the enduring connection between the monarchy and the Jutland peninsula. While it served as the private home of Prince Joachim until 2014, the estate continues to hold a prominent place in Denmark's cultural landscape.
